In a wide range of applied problems involving fluid flows, Computational Fluid Dynamics (CFD) provides detailed quantitative information on the flow field, at various levels of fidelity and computational cost. However, CFD alone cannot predict high-level functional properties of the system that are not easily obtained from the equations of fluid motion. In this work, we present a data-driven framework to extract additional information, such as medical diagnostic output, from CFD solutions. The task is made difficult by the huge data dimensionality of CFD, together with the limited amount of training data implied by its high computational cost. By pursuing a traditional ML pipeline of pre-processing, feature extraction, and model training, we demonstrate that informative features can be extracted from CFD data. Two experiments, pertaining to different application domains, support the claim that the convective properties implicit into a CFD solution can be leveraged to retrieve functional information for which an analytical definition is missing. Despite the preliminary nature of our study and the relative simplicity of both the geometrical and CFD models, for the first time we demonstrate that the combination of ML and CFD can diagnose a complex system in terms of high-level functional information.

The interaction of neural networks with physical equations offers a wide range of applications. We provide a method which enables a neural network to transform objects subject to given physical constraints. Therefore an U-Net architecture is used to learn the underlying physical behaviour of fluid flows. The network is used to infer the solution of flow simulations which will be shown for a wide range of generic channel flow simulations. Physical meaningful quantities can be computed on the obtained solution, e.g. the total pressure difference or the forces on the objects. A Spatial Transformer Network with thin-plate-splines is used for the interaction between the physical constraints and the geometric representation of the objects. Thus, a transformation from an initial to a target geometry is performed such that the object is fulfilling the given constraints. This method is fully differentiable i.e., gradient informations can be used for the transformation. This can be seen as an inverse design process. The advantage of this method over many other proposed methods is, that the physical constraints are based on the inferred flow field solution. Thus, we can apply a transferable model to varying problem setups, which is not limited to a given set of geometry parameters or physical quantities.

Spatio-temporal feature descriptors are of great importance for characterizing the local changes of 3D deformable shapes. In this study, we propose a method for characterizing 3D shapes from point clouds and we show a direct application on a study of organ temporal deformations. As an example, we characterize the behavior of the bladder during forced respiratory motion with a reduced number of 3D surface points: first, a set of equidistant points representing the vertices of quadrilateral mesh for the organ surface are tracked throughout a long dynamic MRI sequence using a large deformation diffeomorphic metric mapping (LDDMM) framework. Second, a novel 3D shape descriptor invariant to translation, scale and rotation is proposed for characterizing the temporal organ deformations by employing an Eulerian Partial Differential Equations (PDEs) methodology. We demonstrate the robustness of our feature on both synthetic 3D shapes and realistic dynamic Magnetic Resonance Imaging (MRI) data sequences portraying the bladder deformation during a forced breathing exercise. Promising results are obtained, showing that the proposed feature may be useful for several computer vision applications such as medical imaging, aerodynamics and robotics.

This paper proposes a method based on visual motion primitives to address the problem of action understanding. The approach builds in an unsupervised way a dictionary of kinematic primitives from a set of sub-movements obtained by segmenting the velocity profile of an action on the basis of local minima derived directly from the optical flow. The dictionary is then used to describe each sub-movement as a linear combination of atoms using sparse coding. The descriptive capability of the proposed motion representation is experimentally validated on the MoCA dataset, a collection of synchronized multi-view videos and motion capture data of cooking activities. The results show that the approach, despite its simplicity, has a good performance in action classification, especially when the motion primitives are combined over time. Also, the method is proved to be tolerant to view point changes, and can thus support cross-view action recognition. Overall, the method may be seen as a backbone of a general approach to action understanding, with potential applications in robotics.

In the field of reproductive technology, the biochemical composition of female gametes has been successfully investigated with the use of vibrational spectroscopy. Currently, in assistive reproductive technology (ART), there are no shared criteria for the choice of oocyte, and automatic classification methods for the best quality oocytes have not yet been applied. In this paper, considering the lack of criteria in Assisted Reproductive Technology (ART), we use Machine Learning (ML) techniques to predict oocyte quality for a successful pregnancy. To improve the chances of successful implantation and minimize any complications during the pregnancy, Fourier transform infrared microspectroscopy (FTIRM) analysis has been applied on granulosa cells (GCs) collected along with the oocytes during oocyte aspiration, as it is routinely done in ART, and specific spectral biomarkers were selected by multivariate statistical analysis. A proprietary biological reference dataset (BRD) was successfully collected to predict the best oocyte for a successful pregnancy. Personal health information are stored, maintained and backed up using a cloud computing service. Using a user-friendly interface, the user will evaluate whether or not the selected oocyte will have a positive result. This interface includes a dashboard for retrospective analysis, reporting, real-time processing, and statistical analysis. The experimental results are promising and confirm the efficiency of the method in terms of classification metrics: precision, recall, and F1-score (F1) measures.

Early assessment of liver cancer patients with hepatocellular carcinoma (HCC) is of immense importance to provide the proper treatment plan. In this paper, we have developed a two-stage classification computer-aided diagnostic (CAD) system that has the ability to detect and grade the liver observations from multiphase contrast enhanced magnetic resonance imaging (CE-MRI). The proposed approach consists of three main steps. First, a pre-processing is applied to the CE-MRI scans to delineate the tumor lesions that will be used as an ROI across the four different phases of the CE-MRI, (namely, the pre-contrast, late-arterial, portal-venous, and delayed-contrast). Second, a group of three features are modeled to provide a quantitative discrimination between the tumor lesions; namely: i) the tumor appearance that is modeled using a set of texture features, (namely; the first-order histogram, second-order gray-level co-occurrence matrix, and second-order gray-level run-length matrix), to capture any discrimination that may appear in the lesion texture, ii) the spherical harmonics (SH) based shape features that have the ability to describe the shape complexity of the liver tumors, and iii) the functional features that are based on the calculation of the wash-in/wash-out through that evaluate the intensity changes across the post-contrast phases. Finally, the aforementioned individual features were then integrated together to obtain the combined features to be fed to a machine learning classifier towards getting the final diagnostic decision. The proposed CAD system has been tested using hepatic observations that was obtained from 85 participating patients, 34 patients with benign tumors, 34 patients with intermediate tumors and 34 with malignant tumors. Using a random forests based classifier with a leave-one-subject-out (LOSO) cross-validation, the developed CAD system achieved an 87.1% accuracy in distinguishing the malignant, intermediate and benign tumors. The classification performance is then evaluated using k-fold (5/10-fold) cross-validation approach to examine the robustness of the system. The LR-1 lesions were classified from LR-2 benign lesions with 91.2% accuracy, while 85.3% accuracy was achieved differentiating between LR-4 and LR-5 malignant tumors. The obtained results hold a promise of the proposed framework to be reliably used as a noninvasive diagnostic tool for the early detection and grading of liver cancer tumors.

We address the problem of detecting anomalies with respect to structured patterns. To this end, we conceive a novel anomaly detection method called PIF, that combines the advantages of adaptive isolation methods with the flexibility of preference embedding. Specifically, we propose to embed the data in a high dimensional space where an efficient tree-based method, PI-FOREST, is employed to compute an anomaly score. Experiments on synthetic and real datasets demonstrate that PIF favorably compares with state-of-the-art anomaly detection techniques, and confirm that PI-FOREST is better at measuring arbitrary distances and isolate points in the preference space.

Computational Fluid Dynamics (CFD) simulations are a very important tool for many industrial applications, such as aerodynamic optimization of engineering designs like cars shapes, airplanes parts etc. The output of such simulations, in particular the calculated flow fields, are usually very complex and hard to interpret for realistic three-dimensional real-world applications, especially if time-dependent simulations are investigated. Automated data analysis methods are warranted but a non-trivial obstacle is given by the very large dimensionality of the data. A flow field typically consists of six measurement values for each point of the computational grid in 3D space and time (velocity vector values, turbulent kinetic energy, pressure and viscosity). In this paper we address the task of extracting meaningful results in an automated manner from such high dimensional data sets. We propose deep learning methods which are capable of processing such data and which can be trained to solve relevant tasks on simulation data, i.e. predicting drag and lift forces applied on an airfoil. We also propose an adaptation of the classical hand crafted features known from computer vision to address the same problem and compare a large variety of descriptors and detectors. Finally, we compile a large dataset of 2D simulations of the flow field around airfoils which contains 16000 flow fields with which we tested and compared approaches. Our results show that the deep learning-based methods, as well as hand crafted feature based approaches, are well-capable to accurately describe the content of the CFD simulation output on the proposed dataset.

Deep learning for epigenomic data analysis has demonstrated to be very promising for analysis of genomic and epigenomic data. In this paper we introduce the use of Recursive Convolutional Neural Networks (RCNN) as tool for epigenomic data analysis. We focus on the task of predicting gene expression from the intensity of histone modifications. The proposed RCNN architecture can be applied on data of an arbitrary size and has a single meta-parameter that quantifies the models capacity making it flexible for experimenting. The proposed architecture outperforms state-of-the-art systems while having several orders of magnitude fewer parameters.

Coronavirus (Covid-19) is spreading fast, infecting people through contact in various forms including droplets from sneezing and coughing. Therefore, the detection of infected subjects in an early, quick and cheap manner is urgent. Currently available tests are scarce and limited to people in danger of serious illness. The application of deep learning to chest X-ray images for Covid-19 detection is an attractive approach. However, this technology usually relies on the availability of large labelled datasets, a requirement hard to meet in the context of a virus outbreak. To overcome this challenge, a semi-supervised deep learning model using both labelled and unlabelled data is proposed. We developed and tested a semi-supervised deep learning framework based on the Mix Match architecture to classify chest X-rays into Covid-19, pneumonia and healthy cases. The presented approach was calibrated using two publicly available datasets. The results show an accuracy increase of around $15\%$ under low labelled / unlabelled data ratio. This indicates that our semi-supervised framework can help improve performance levels towards Covid-19 detection when the amount of high-quality labelled data is scarce. Also, we introduce a semi-supervised deep learning boost coefficient which is meant to ease the scalability of our approach and performance comparison.

The development of so-called soft-biometrics aims at providing information related to the physical and behavioural characteristics of a person. This paper focuses on bodyweight estimation based on the observation from a top-view RGB-D camera. In fact, the capability to estimate the weight of a person can be of help in many different applications, from health-related scenarios to business intelligence and retail analytics. To deal with this issue, a TVWE (Top-View Weight Estimation) framework is proposed with the aim of predicting the weight. The approach relies on the adoption of Deep Neural Networks (DNNs) that have been trained on depth data. Each network has also been modified in its top section to replace classification with prediction inference. The performance of five state-of-art DNNs has been compared, namely VGG16, ResNet, Inception, DenseNet and Efficient-Net. In addition, a convolutional auto-encoder has also been included for completeness. Considering the limited literature in this domain, the TVWE framework has been evaluated on a new publicly available dataset: “VRAI Weight estimation Dataset”, which also collects, for each subject, labels related to weight, gender, and height. The experimental results have demonstrated that the proposed methods are suitable for this task, bringing different and significant insights for the application of the solution in different domains.

In this paper we present a sequential approach to jointly retrieve camera auto-calibration, camera pose and the 3D reconstruction of a non-rigid object from an uncalibrated RGB image sequence, without assuming any prior information about the shape structure, nor the need for a calibration pattern, nor the use of training data at all. To this end, we propose a Bayesian filtering approach based on a sum-of-Gaussians filter composed of a bank of extended Kalman filters (EKF). For every EKF, we make use of dynamic models to estimate its state vector, which later will be Gaussianly combined to achieve a global solution. To deal with deformable objects, we incorporate a mechanical model solved by using the finite element method. Thanks to these ingredients, the resulting method is both efficient and robust to several artifacts such as missing and noisy observations as well as sudden camera motions, while being available for a wide variety of objects and materials, including isometric and elastic shape deformations. Experimental validation is proposed in real experiments, showing its strengths with respect to competing approaches.

Early detection of Alzheimer’s Disease (AD) is essential in order to initiate therapies that can reduce the effects of such a disease, improving both life quality and life expectancy of patients. Among all the activities carried out in our daily life, handwriting seems one of the first to be influenced by the arise of neurodegenerative diseases. For this reason, the analysis of handwriting and the study of its alterations has become of great interest in this research field in order to make a diagnosis as early as possible. In recent years, many studies have tried to use classification algorithms applied to handwritings to implement decision support systems for AD diagnosis. A key issue for the use of these techniques is the detection of effective features, that allow the system to distinguish the natural handwriting alterations due to age, from those caused by neurodegenerative disorders. In this context, many interesting results have been published in the literature in which the features have been typically selected by hand, generally considering the dynamics of the handwriting process in order to detect motor disorders closely related to AD. Features directly derived from handwriting generation models can be also very helpful for AD diagnosis. It should be remarked, however, that the above features do not consider changes in the shape of handwritten traces, which may occur as a consequence of neurodegenerative diseases, as well as the correlation among shape alterations and changes in the dynamics of the handwriting process. Moving from these considerations, the aim of this study is to verify if the combined use of both shape and dynamic features allows a decision support system to improve performance for AD diagnosis. To this purpose, starting from a database of on-line handwriting samples, we generated for each of them a synthetic off-line colour image, where the colour of each elementary trait encodes, in the three RGB channels, the dynamic information associated to that trait. Finally, we exploited the capability of Deep Neural Networks (DNN) to automatically extract features from raw images. The experimental comparison of the results obtained by using standard features and features extracted according the above procedure, confirmed the effectiveness of our approach.

For diagnosis and risk assessment in patients with stable ischemic heart disease, myocardial perfusion scintigraphy is one of the most common cardiological examinations performed today. There are however many motivations for why an artificial intelligence algorithm would provide useful input to this task. For example to reduce the subjectiveness and save time for the nuclear medicine physicians working with this time consuming task. In this work we have developed a deep learning algorithm for multi-label classification based on a modified convolutional neural network to estimate probability of obstructive coronary artery disease in the left anterior artery, left circumflex artery and right coronary artery. The prediction is based on data from myocardial perfusion scintigraphy studies conducted in a dedicated Cadmium-Zinc-Telluride cardio camera (D-SPECT Spectrum Dynamics). Data from 588 patients was available, with stress images in both upright and supine position, as well as a number of auxiliary parameters such as angina symptoms and BMI. The data was used to train and evaluate the algorithm using 5-fold cross-validation. We achieve state-of-the-art results for this task with an area under the receiver operating characteristics curve of 0.89 as average on per-vessel level and 0.94 on per-patient level.

In this paper we define a deep multi-stage architecture for automated landmarking of craniomaxillofacial (CMF) CT images. Our model is composed of three subnetworks that first localize, on reduced-resolution images, areas where land-marks may be found and then refine the search, at full-resolution scale, through a hierarchical structure aiming at increasing the granularity of the investigated region. The multi-stage pipeline is designed to deal with full resolution data and does not require any additional pre-processing step to reduce search space, as opposed to existing methods that can be only adopted for searching landmarks located in well-defined anatomical structures (e.g.,mandibles). The automated landmarking system is tested on identifying landmarks located in several CMF regions, achieving an average error of 0.8 mm, significantly lower than expert readings. The proposed model also outperforms baselines and is on par with existing models that employ additional upstream segmentation, on state-of-the-art benchmarks.

This paper studies the indoor localisation of WiFi devices based on a commodity chipset and standard channel sounding. First, we present a novel shallow neural network (SNN) in which features are extracted from the channel state information (CSI) corresponding to WiFi subcarriers received on different antennas and used to train the model. The single layer architecture of this localisation neural network makes it lightweight and easy-to-deploy on devices with stringent constraints on computational resources. We further investigate for localisation the use of deep learning models and design novel architectures for convolutional neural network (CNN) and long-short term memory (LSTM). We extensively evaluate these localisation algorithms for continuous tracking in indoor environments. Experimental results prove that even an SNN model, after a careful handcrafted feature extraction, can achieve accurate localisation. Meanwhile, using a well-organised architecture, the neural network models can be trained directly with raw data from the CSI and localisation features can be automatically extracted to achieve accurate position estimates. We also found that the performance of neural network-based methods are directly affected by the number of anchor access points (APs) regardless of their structure. With three APs, all neural network models proposed in this paper can obtain localisation accuracy of around 0.5 metres. In addition the proposed deep NN architecture reduces the data pre-processing time by 6.5 hours compared with a shallow NN using the data collected in our testbed. In the deployment phase, the inference time is also significantly reduced to 0.1 ms per sample. We also demonstrate the generalisation capability of the proposed method by evaluating models using different target movement characteristics to the ones in which they were trained.

In this paper, we propose a novel trajectory learning method that exploits motion trajectories on topological map using recurrent neural network for temporally consistent geolocalization of object. Inspired by human's ability to both be aware of distance and direction of self-motion in navigation, our trajectory learning method learns a pattern representation of trajectories encoded as a sequence of distances and turning angles to assist self-localization. We pose the learning process as a conditional sequence prediction problem in which each output locates the object on a traversable edge in a map. Considering the prediction sequence ought to be topologically connected in the graph-structured map, we adopt two different hypotheses generation and elimination strategies to eliminate disconnected sequence prediction. We demonstrate our approach on the KITTI stereo visual odometry dataset which is a city-scale environment. The key benefits of our approach to geolocalization are that 1) we take advantage of powerful sequence modeling ability of recurrent neural network and its robustness to noisy input, 2) only require a map in the form of a graph and 3) simply use an affordable sensor that generates motion trajectory. The experiments show that the motion trajectories can be learned by training an recurrent neural network, and temporally consistent geolocation can be predicted with both of the proposed strategies.

For Tuberculosis (TB) detection beside the more expensive diagnosis solutions such as culture or sputum smear analysis one could consider the automatic analysis of the chest X-ray (CXR). This could mimic the lung region reading by the radiologist and it could provide a cheap solution to analyze and diagnose pulmonary abnormalities such as TB which often co- occurs with HIV. This software based pulmonary screening can be a reliable and affordable solution for rural population in different parts of the world such as India, Africa, etc. Our fully automatic system is processing the incoming CXR image by applying image processing techniques to detect the region on interest (ROI) followed by a computationally cheap feature extraction involving edge detection using Laplacian of Gaussian which we enrich by counting the local distribution of the intensities. The choice to ”zoom in” the ROI and look for abnormalities locally is motivated by the fact that some pulmonary abnormalities are localized in specific regions of the lungs. Later on the classifiers can decide about the normal or abnormal nature of each lung X-ray. Our goal is to find a simple feature, instead of a combination of several ones, -proposed and promoted in recent years’ literature, which can properly describe the different pathological alterations in the lungs. Our experiments report results on two publicly available data collections1, namely the Shenzhen and the Montgomery collection. For performance evaluation, measures such as area under the curve (AUC), and accuracy (ACC) were considered, achieving AUC = 0.81 (ACC = 83.33%) and AUC = 0.96 (ACC = 96.35%) for the Montgomery and Schenzen collections, respectively. Several comparisons are also provided to other state- of-the-art systems reported recently in the field.

Accurately detecting craters in remotely sensed images is an important task when analysing the properties of planetary bodies. Commonly, only large craters in the range of several kilometres are detected. In this work we provide the first example of automatically detecting tiny craters in the range of several meters with the help of a deep neural network by using only a small set of annotated craters. Additionally, we propose a novel way to group overlapping detections and replace the commonly used non-maximum suppression with a probabilistic treatment. As a result, we receive valuable uncertainty estimates of the detections and the aggregated detections are shown to be vastly superior.

There has been growing interest recently in using machine learning techniques as an aid in clinical medicine. Machine learning offers a range of classification algorithms which can be applied to medical data to aid in making clinical predictions. Recent studies have demonstrated the high predictive accuracy of various classification algorithms applied to clinical data. Several studies have already been conducted in diagnosing or predicting chronic kidney disease at various stages using different sets of variables. In this study we are investigating the use machine learning techniques with blood test data. Such a system could aid renal teams in making recommendations to primary care general practitioners to refer patients to secondary care where patients may benefit from earlier specialist assessment and medical intervention. We are able to achieve an overall accuracy of 88.48\% using logistic regression, 87.12\% using ANN and 85.29\% using SVM. ANNs performed with the highest sensitivity at 89.74\% compared to 86.67\% for logistic regression and 85.51\% for SVM.

In this study we investigate a textural processing method of electroencephalography (EEG) signal as an indicator to estimate the driver's vigilance in a hypothetical Brain-Computer Interface (BCI) system. The novelty of the solution proposed relies on employing the one-dimensional Local Binary Pattern (1D-LBP) algorithm for feature extraction from pre-processed EEG data. From the resulting feature vector, the classification is done according to three vigilance classes: awake, tired and drowsy. The claim is that the class transitions can be detected by describing the variations of the micro-patterns' occurrences along the EEG signal. The 1D-LBP is able to describe them by detecting mutual variations of the signal temporarily "close" as a short bit-code. Our analysis allows to conclude that the 1D-LBP adoption has led to significant performance improvement. Moreover, capturing the class transitions from the EEG signal is effective, although the overall performance is not yet good enough to develop a BCI for assessing the driver's vigilance in real environments.

Point cloud processing and 3D shape understanding are very challenging tasks for which deep learning techniques have demonstrated great potentials. Still further progresses are essential to allow artificial intelligent agents to interact with the real world. In many practical conditions the amount of annotated data may be limited and integrating new sources of knowledge becomes crucial to support autonomous learning. Here we consider several scenarios involving synthetic and real world point clouds where supervised learning fails due to data scarcity and large domain gaps. We propose to enrich standard feature representations by leveraging self-supervision through a multi-task model that can solve a 3D puzzle while learning the main task of shape classification or part segmentation. An extensive analysis investigating few-shot, transfer learning and cross-domain settings shows the effectiveness of our approach with state-of-the-art results for 3D shape classification and part segmentation.

Trajectory prediction is an important task, especially in autonomous driving. The ability to forecast the position of other moving agents can yield to an effective planning, ensuring safety for the autonomous vehicle as well for the observed entities. In this work we propose a data driven approach based on Markov Chains to generate synthetic trajectories, which are useful for training a multiple future trajectory predictor. The advantages are twofold: on the one hand synthetic samples can be used to augment existing datasets and train more effective predictors; on the other hand, it allows to generate samples with multiple ground truths, corresponding to diverse equally likely outcomes of the observed trajectory. We define a trajectory prediction model and a loss that explicitly address the multimodality of the problem and we show that combining synthetic and real data leads to prediction improvements, obtaining state of the art results.

Sepsis presents a significant challenge to healthcare providers during critical care scenarios such as within an intensive care unit. The prognosis of the onset of severe septic shock results in significant increases in mortality rate, length of stay and readmission rates. Continual advancements in health informatics data allows for applications within the machine learning field to predict sepsis onset in a timely manner, allowing for effective preventative intervention of severe septic shock. A novel deep learning application is proposed to provide effective prediction of sepsis onset by up to six hours prior, involving the use of novel concepts such as a boosted cascading training methodology and adjustable margin hinge loss function. The proposed methodology provides statistically significant improvements to that of current machine learning based modelling applications based off the Physionet Computing in Cardiology 2019 challenge. Results show test F1 scores of 0.420, a significant improvement of 0.281 as compared to the next best challenger results.

Analysis of longitudinal changes in brain diseases is essential for a better characterization of pathological processes and evaluation of the prognosis. This is particularly important in Multiple Sclerosis (MS) which is the first traumatic disease in young adults, with unknown etiology and characterized by complex inflammatory and degenerative processes leading to different clinical courses. In this work, we propose a fully automated tensor-based algorithm for the classification of MS clinical forms based on the structural connectivity graph of the white matter (WM) network. Using non-negative tensor factorization (NTF), we first focused on the detection of pathological patterns of the brain WM network affected by significant longitudinal variations. Second, we performed unsupervised classification of different MS phenotypes based on these longitudinal patterns, and finally, we used the latent factors obtained by the factorization algorithm to identify the most affected brain regions.

Multi-view learning is a learning task in which data is described by several concurrent representations. Its main challenge is most often to exploit the complementarities between these representations to help solve a classification/regression task. This is a challenge that can be met nowadays if there is a large amount of data available for learning. However, this is not necessarily true for all real-world problems, where data are sometimes scarce (e.g. problems related to the medical environment). In these situations, an effective strategy is to use intermediate representations based on the dissimilarities between instances. This work presents new ways of constructing these dissimilarity representations, learning them from data with Random Forest classifiers. More precisely, two methods are proposed, which modify the Random Forest proximity measure, to adapt it to the context of High Dimension Low Sample Size (HDLSS) multi-view classification problems. The second method, based on an Instance Hardness measurement, is significantly more accurate than other state-of-the-art measurements including the original RF Proximity measurement and the Large Margin Nearest Neighbor (LMNN) metric learning measurement.

The performance of multiple classifier systems can be significantly improved by the use of intelligent classifier combination approaches. In this study, we introduce a novel late fusion architecture, which can be interpreted as a combination of the well-known mixture of experts and stacked generalization methods. Our proposed method aggregates the outputs of classification models and corresponding sample-specific weighting models. A special feature of our proposed architecture is that each weighting model is trained on an individual set of meta labels. Using individual sets of meta labels allows each weighting model to separate regions, on which the predictions of the corresponding classification model can be associated to an estimated confidence value. We test our proposed architecture on a set of publicly available databases, including different benchmark data sets. The experimental evaluation shows the effectiveness and potential of our proposed method. Moreover, we discuss different approaches for further improvement of our proposed architecture.

Collecting sufficient well-labeled training data is a challenging task in many clinical applications. Besides the tremendous efforts required for data collection, clinical assessments are also impacted by raters’ variabilities, which may be significant even among experienced clinicians. The high demands of reproducible and scalable data-driven approaches in these areas necessitates relevant research on learning with limited data. In this work, we propose a spatio-temporal adversarial autoencoder (ST-AAE) for clinical assessment of hand tremor frequency and severity. The ST-AAE integrates spatial and temporal information simultaneously into the original AAE, taking optical flows as inputs. Using only optical flows, irrelevant background or static objects from RGB frames are largely eliminated, so that the AAE is directed to effectively learn key feature representations of the latent space from tremor movements. The ST-AAE was evaluated with both volunteer and clinical data. The volunteer results showed that the ST-AAE improved model performance significantly by 15% increase on accuracy. Leave-one-out (on subjects) cross validation was used to evaluate the accuracy for all the 3068 video segments from 28 volunteers. The weighted average of the AUCs of ROCs is 0.97. The results demonstrated that the ST-AAE model, trained with a small number of subjects, can be generalized well to different subjects. In addition, the model trained only by volunteer data was also evaluated with 32 clinical videos from 9 essential tremor patients, the model predictions correlate well with the clinical ratings: correlation coefficient r = 0.91 and 0.98 for in-person ratings and video watching ratings, respectively.

Recovering the 3D geometric structure of a face from a single input image is a challenging active research area in computer vision. In this paper, we present a novel method for reconstructing 3D heads from a single or multiple image(s) using a hybrid approach based on deep learning and geometric techniques. We propose an encoder-decoder network based on the U-net architecture and trained on synthetic data only. It predicts both pixel-wise normal vectors and landmarks maps from a single input photo. Landmarks are used for the pose computation and the initialization of the optimization problem, which, in turn, reconstructs the 3D head geometry by using a parametric morphable model and normal vector fields. State-of-the-art results are achieved through qualitative and quantitative evaluation tests on both single and multi-view settings. Despite the fact that the model was trained only on synthetic data, it successfully recovers 3D geometry and precise poses for real-world images.

As scanners produce higher-resolution and more densely sampled images, this raises the challenge of data storage, transmission and communication within healthcare systems. Since the quality of medical images plays a crucial role in diagnosis accuracy, medical imaging compression techniques are desired to reduce scan bitrate while guaranteeing lossless reconstruction. This paper presents a lossless compression method that integrates a Recurrent Neural Network (RNN) as a 3D sequence prediction model. The aim is to learn the long dependencies of the voxel's neighbourhood in 3D using Long Short-Term Memory (LSTM) network then compress the residual error using arithmetic coding. Experiential results reveal that our method obtains a higher compression ratio achieving 15% saving compared to the state-of-the-art lossless compression standards, including JPEG-LS, JPEG2000, JP3D, HEVC, and PPMd. Our evaluation demonstrates that the proposed method generalizes well to unseen modalities CT and MRI for the lossless compression scheme. To the best of our knowledge, this is the first lossless compression method that uses LSTM neural network for 16-bit volumetric medical image compression.

We present an approach for detecting small cell populations in flow cytometry (FCM) samples based on the combination of unsupervised manifold embedding and supervised random forest classification. Each sample consists of hundred thousands to a few million cells where each cell typically corresponds to a measurement vector with 10 to 50 dimensions. The difficulty of the task is that clusters of measurement vectors formed in the data space according to standard clustering criteria often do not correspond to biologically meaningful sub-populations of cells, due to strong variations in shape and size of their distributions. In many cases the relevant population consists of less than 100 scattered events out of millions of events, where supervised approaches perform better than unsupervised clustering. The aim of this paper is to demonstrate that the performance of the standard supervised classifier can be improved significantly by combining it with a preceding unsupervised learning step involving the Uniform Manifold Approximation and Projection (UMAP). We present an experimental evaluation on FCM data from children suffering from Acute Lymphoblastic Leukemia (ALL) showing that the improvement particularly occurs in difficult samples where the size of the relevant population of leukemic cells is low in relation to other sub-populations. Further, the experiments indicate that on such samples the algorithm also outperforms other baseline methods based on Gaussian Mixture Models.

Image stitching describes the process of reconstruction of a high resolution image from combining multiple images. Using a scanning electron microscope as the image source, individual images will show patterns in a nm dimension whereas the combined image may cover an area of several mm2. The recovery of the physical layout of modern semiconductor products manufactured in advanced technologies nodes down to 22 nm requires a perfect stitching process with no deviation with respect to the original design data, as any stitching error will result in failures during the reconstruction of the electrical design. In addition, the recovery of the complete design requires the acquisition of all individual layers of a semiconductor device which represent a 3D structure with interconnections defining error limits on the stitching error for each individual scanned image mosaic. An advanced stitching and alignment process is presented enabling a true geometrical layout recovery in nanoscale dimensions which is also applied and evaluated on other use cases from biological applications.

Attack-Agnostic Adversarial Detection on Medical Data Using Explainable Machine Learning

Explainable machine learning has become increasingly prevalent, especially in healthcare where explainable models are vital for ethical and trusted automated decision making. Work on the susceptibility of deep learning models to adversarial attacks has shown the ease of designing samples to mislead a model into making incorrect predictions. In this work, we propose an explainability-based method for the accurate detection of adversarial samples on two datasets with different complexity and properties: Electronic Health Record (EHR) and chest X-ray (CXR) data. On the MIMIC-III and Henan-Renmin EHR datasets, we report a detection accuracy of 77% against the Longitudinal Adversarial Attack. On the MIMIC-CXR dataset, we achieve an accuracy of 88%; significantly improving on the state of the art of adversarial detection in both datasets by over 10% in all settings. We propose an anomaly detection based method using explainability techniques to detect adversarial samples which is able to generalise to different attack methods without a need for retraining.

Preventive conservation is an important practice in Cultural Heritage. The constant monitoring of the state of conservation of an artwork helps us reduce the risk of damage and number of interventions necessary. In this work, we propose a probabilistic approach for the detection of alterations on the surface of historical violins based on an a-contrario framework. Our method is a one step NFA clustering solution which considers grey-level and spatial density information in one background model. The proposed method is robust to noise and avoids parameter tuning and any assumption about the quantity of the worn out areas. We have used as input UV induced fluorescence (UVIFL) images for considering details not perceivable with visible light. Tests were conducted on image sequences included in the ``Violins UVIFL imagery'' dataset. Results illustrate the ability of the algorithm to distinguish the worn area from the surrounding regions. Comparisons with the state of the art clustering methods shows improved overall precision and recall.

Computer vision-based techniques are more and more employed in healthcare and medical fields nowadays in order, principally, to be as a support to the experienced medical staff to help them to make a quick and correct diagnosis. One of the hot topics in this arena concerns the automatic classification of skin lesions. Several promising works exist about it, mainly leveraging Convolutional Neural Networks (CNN), but proposed pipeline mainly rely on complex data preprocessing and there is no systematic investigation about how available deep models can actually reach the accuracy needed for real applications. In order to overcome these drawbacks, in this work, an end-to-end pipeline is introduced and some of the most recent Convolutional Neural Networks (CNNs) architectures are included in it and compared on the largest common benchmark dataset recently introduced. To this aim, for the first time in this application context, a new network design paradigm, namely RegNet, has been exploited to get the best models among a population of configurations. The paper introduces a threefold level of contribution and novelty with respect the previous literature: the deep investigation of several CNN architectures driving to a consistent improvement of the lesions recognition accuracy, the exploitation of a new network design paradigm able to study the behavior of populations of models and a deep discussion about pro and cons of each analyzed method paving the path towards new research lines.

Transit of wasteful materials within the European Union is highly regulated through a system of permits. Waste processing costs vary greatly depending on the waste category of a permit. Therefore, companies may have a financial incentive to allege transporting waste with erroneous categorisation. Our goal is to assist inspectors in selecting potentially manipulated permits for further investigation, making their task more effective and efficient. Due to data limitations, a supervised learning approach based on historical cases is not possible. Standard unsupervised approaches, such as outlier detection and data quality-assurance techniques, are not suited since we are interested in targeting non-random modifications in both category and category-correlated features. For this purpose we (1) introduce the concept of crosslier: an anomalous instance of a category which lies across other categories; (2) propose eXPose: a novel approach to crosslier detection based on supervised category modelling; and (3) present the crosslier diagram: a visualisation tool specifically designed for domain experts to easily assess crossliers. We compare eXPose against traditional outlier detection methods in various benchmark datasets with synthetic crossliers and show the superior performance of our method in targeting these instances.

We design a video analytics system to measure gait over time and detect trend and outliers in the data. The purpose is for health monitoring, the thesis being that trend especially can lead to early detection of declining health and be used to prevent accidents such as falls in the elderly. We use the OpenPose deep learning tool for recognizing the back and neck angle features of walking people, and measure speed as well. Trend and outlier statistics are calculated upon time series of these features. A challenge in this work is lack of testing data of decaying gait. We first designed experiments to measure consistency of the system on a healthy population, then analytically altered this real data to simulate gait decay. Results on about 4000 gait samples of 50 people over 3 months showed good separation of healthy gait subjects from those with trend or outliers, and furthermore the trend measurement was able to detect subtle decay in gait not easily discerned by the human eye.

In music analysis, one of the most fundamental tasks is note onset detection - detecting the beginning of new note events. As the target function of onset detection is related to other tasks, such as beat tracking or tempo estimation, onset detection is the basis for such related tasks. Furthermore, it can help to improve Automatic Music Transcription (AMT). Typically, different approaches for onset detection follow a similar outline: An audio signal is transformed into an Onset Detection Function (ODF), which should have rather low values (i.e. close to zero) for most of the time but with pronounced peaks at onset times, which can then be extracted by applying peak picking algorithms on the ODF. In the recent years, several kinds of neural networks were used successfully to compute the ODF from feature vectors. Currently, Convolutional Neural Networks (CNNs) define the state of the art. In this paper, we build up on an alternative approach to obtain a ODF by Echo State Networks (ESNs), which have achieved comparable results to CNNs in several tasks, such as speech and image recognition. In contrast to the typical iterative training procedures of deep learning architectures, such as CNNs or networks consisting of Long-Short-Term Memory Cells (LSTMs), in ESNs only a very small part of the weights is easily trained in one shot using linear regression. By comparing the performance of several feature extraction methods, pre-processing steps and introducing a new way to stack ESNs, we expand our previous approach to achieve results that fall between a bidirectional LSTM network and a CNN with relative improvements of 1.8% and -1.4%, respectively. For the evaluation, we used exactly the same 8-fold cross validation setup as for the reference results.

Cancer is one of the leading causes of death in the western world, with medical imaging playing a key role for early diagnosis. Focusing on breast cancer, one of the emerging imaging methodologies is Dynamic Contrast Enhanced-Magnetic Resonance Imaging (DCE-MRI). The flip side of using DCE-MRI is in its long acquisition times, often causing the patient to move, resulting in motion artefacts, namely distortions in the acquired image that can affect DCE-MRI analysis. A possible solution consists in the use of Motion Correction Techniques (MCTs), i.e. procedures intended to re-align the post-contrast image to the corresponding pre-contrast (reference) one. This task is particularly critic in DCE-MRI, due to brightness variations introduced in post-contrast images by the contrast-agent flowing. To face this problem, in this work we introduce a new MCT for breast DCE-MRI leveraging Physiologically Based PharmacoKinetic (PBPK) modelling and Artificial Neural Networks (ANN) to determine the most suitable physiologically-compliant transformation. To this aim, we propose a Neural Registration Network relying on a very task-specific loss function explicitly designed to take into account the contrast agent flowing while enforcing a correct re-alignment. We compared the obtained results against some conventional motion correction techniques, evaluating the performance on a patient-by-patient basis. Results clearly show the effectiveness of the proposed approach, resulting as the best performing even when compares against other techniques designed to take into account for brightness variations.

Given the relevance of skin cancer, many attempts have been dedicated to the creation of automated devices that could assist both expert and beginner dermatologists towards fast and early diagnosis of skin lesions. In recent years, tasks such as skin lesion classification and segmentation have been extensively addressed with deep learning algorithms, which in some cases reach a diagnostic accuracy comparable to that of expert physicians. However, the general lack of interpretability and reliability severely hinders the ability of those approaches to actually support dermatologists in the diagnosis process. In this paper a novel skin images retrieval system is presented, which exploits features extracted by Convolutional Neural Networks to gather similar images from a publicly available dataset, in order to assist the diagnosis process of both expert and novice practitioners. In the proposed framework, Resnet-50 is initially trained for the classification of dermoscopic images; then, the feature extraction part is isolated, and an embedding network is build on top of it. The embedding learns an alternative representation, which allows to check image similarity by means of a distance measure. Experimental results reveal that the proposed method is able to select meaningful images, which can effectively boost the classification accuracy of human dermatologists.

Auto encoding models have been extensively studied in recent years. They provide an efficient framework for sample generation, as well as for analysing feature learning. Furthermore, they are efficient in performing interpolations between data-points in semantically meaningful ways. In this paper, we introduce a method for generating sequence samples from auto encoders trained on flattened sequences (e.g video sample from auto encoders trained to generate a video frame); as well as a canonical, dimension independent method for generating stochastic interpolations. The distribution of interpolation paths is represented as the distribution of a bridge process constructed from an artificial random data generating process in the latent space, having the prior distribution as its invariant distribution.

We present a reformulation of the regression and classification, which aims to validate the result of a machine learning algorithm. Our reformulation simplifies the original problem and validates the result of the machine learning algorithm using the training data. Since the validation of machine learning algorithms must always be explainable, we perform our experiments with the kNN algorithm as well as with an algorithm based on conditional probabilities, which is proposed in this work. For the evaluation of our approach, three publicly available data sets were used and three classification and two regression problems were evaluated. The presented algorithm based on conditional probabilities is also online capable and requires only a fraction of memory compared to the kNN algorithm.

In this paper we investigate how to effectively deploy deep learning in practical industrial settings, such as robotic grasping applications. When a deep-learning based solution is proposed, usually lacks of any simple method to generate the training data. In the industrial field, where automation is the main goal, not bridging this gap is one of the main reasons why deep learning is not as widespread as it is in the academic world. For this reason, in this work we developed a system composed by a 3-DoF Pose Estimator based on Convolutional Neural Networks (CNNs) and an effective procedure to gather massive amounts of training images in the field with minimal human intervention. By automating the labeling stage, we also obtain very robust systems suitable for production-level usage. An open source implementation of our solution is provided, alongside with the dataset used for the experimental evaluation.

In Astronomy, a huge amount of image data is generated daily by photometric surveys, which scan the sky to collect data from stars, galaxies and other celestial objects. In this paper, we propose a technique to leverage unlabeled astronomical images to pre-train deep convolutional neural networks, in order to learn a domain-specific feature extractor which improves the results of machine learning techniques in setups with small amounts of labeled data available. We show that our technique produces results which are in many cases better than using ImageNet pre-training.

This paper has three intertwined goals. The first is to introduce a new similarity measure for scatter plots. It uses Delaunay triangulations to compare two scatter plots regarding their relative positioning of clusters. The second is to apply this measure for the robustness assessment of a recent deep neural network (DNN) approach to dimensionality reduction (DR) for data visualization. It uses a nonlinear generalization of Fisher's linear discriminant analysis (LDA) as the encoder network of a deep autoencoder (DAE). The DAE's decoder network acts as a regularizer. The third goal is to look at different variants of the DNN: ones that promise robustness and ones that promise high classification accuracies. This is to study the trade-off between these two objectives -- our results support the recent claim that robustness may be at odds with accuracy; however, results that are balanced regarding both objectives are achievable. We see a restricted Boltzmann machine (RBM) pretraining and the DAE based regularization as important building blocks for achieving balanced results. As a means of assessing the robustness of DR methods, we propose a measure that is based on our similarity measure for scatter plots. The robustness measure comes with a superimposition view of Delaunay triangulations, which allows a fast comparison of results from multiple DR methods.

In this paper, we tackle the task of automatically analyzing 3D volumetric scans obtained from computed tomography (CT) devices. In particular, we address a particular task for which data is very limited: the segmentation of ancient Egyptian mummies CT scans. We aim at digitally unwrapping the mummy and identify different segments such as body, bandages and jewelry. The problem is complex because of the lack of annotated data for the different semantic regions to segment, thus discouraging the use of strongly supervised approaches. We, therefore, propose a weakly supervised and efficient interactive segmentation method to solve this challenging problem. After segmenting the wrapped mummy from its exterior region using histogram analysis and template matching, we first design a voxel distance measure to find an approximate solution for the body and bandage segments. Here, we use geodesic distances since voxel features as well as spatial relationship among voxels is incorporated in this measure. Next, we refine the solution using a GrabCut based segmentation together with a tracking method on the slices of the scan that assigns labels to different regions in the volume, using limited supervision in the form of scribbles drawn by the user. The efficiency of the proposed method is demonstrated using visualizations and validated through quantitative measures and qualitative unwrapping of the mummy.

In the last decades, many companies are taking advantage of massive data generation at high frequencies through knowledge discovery to identify valuable information. Machine learning techniques can be employed for knowledge discovery, since they are able to extract patterns from data and induce models to predict future events. However, dynamic and evolving environments generate streams of data that usually are non-stationary. Models induced in these scenarios may perish over time due to seasonality or concept drift. The periodic retraining could help but the fixed algorithm's hypothesis space could no longer be appropriate. An alternative solution is to use meta-learning for periodic algorithm selection in time-changing environments, choosing the bias that best suits the current data. In this paper, we present an enhanced framework for data streams algorithm selection based on MetaStream. Our approach uses meta-learning and incremental learning to actively select the best algorithm for the current concept in a time-changing. Different from previous works, a set of cutting edge meta-features and an incremental learning approach in the meta-level based on LightGBM are used. The results show that this new strategy can improve the recommendation of the best algorithm more accurately in time-changing data.

In this paper we ask for the main factors that determine a classifier's decision making process and uncover such factors by studying latent codes produced by auto-encoding frameworks. To deliver an explanation of a classifier's behaviour, we propose a method that provides series of examples highlighting semantic differences between the classifier's decisions. These examples are generated through interpolations in latent space. We introduce and formalize the notion of a semantic stochastic path, as a suitable stochastic process defined in feature (data) space via latent code interpolations. We then introduce the concept of semantic Lagrangians as a way to incorporate the desired classifier's behaviour and find that the solution of the associated variational problem allows for highlighting differences in the classifier decision. Very importantly, within our framework the classifier is used as a black-box, and only its evaluation is required.
