Functional MRI based on blood oxygenation level-dependent (BOLD) contrast is well established as a neuro-imaging technique for detecting neural activity in the cortex of the human brain. Recent studies have shown that variations of BOLD signals in white matter are also related to neural activities both in resting state and under functional loading. We develop a comprehensive framework of detecting task-specific fiber pathways. We not only study fiber tracts as open curves with different physical features (shape, scale, orientation and position), but also incorporate the BOLD signals transmitted along them to find stimulus-relevant pathways. Specifically, we propose a novel Riemannian metric, which is a weighted sum of distances in product space of shapes and functions. This metric provides both a cost function for registration and a proper distance for comparison. Experimental results on real data have shown that we can cluster fiber pathways correctly by evaluating correlations between BOLD signals and stimuli, temporal variations and power spectra of them. The proposed framework can also be easily generalized to various applications where multi-modality data exist.

An important task in brain connectivity research is the classification of patients from healthy subjects. In this work, we present a two-step mathematical framework allowing to discriminate between two groups of people with an application to multiple sclerosis. The proposed approach exploits the properties of the connectivity matrices determined using the covariances between signals of a fixed set of brain areas. These positive semi-definite matrices lay on a Riemannian manifold, allowing to use a geodesic distance defined on this space. In order to generate a vector representation useful for classification purpose, but still preserving the network structures, we encoded the data exploiting the network attractors determined by a geodesic clustering of connectivity matrices. Then clustering centroids were used as a dictionary allowing to encode subject’s connectivity matrices as a vector of geodesic distances. A Linear Support Vector Machine was then used to perform classification between subjects. To demonstrate the advantage of using geodesic metrics in this framework, we conducted the same analysis using Euclidean metric. Experimental results validate the fact that employing geodesic metric in this framework leads to a higher classification performance, whereas with Euclidean metric performance was suboptimal.

Undersampled reconstruction in resting functional magnetic resonance imaging (R-fMRI) holds the potential to enable higher spatial resolution in brain R-fMRI without increasing scan duration. We propose a novel framework to reconstruct k-t undersampled R-fMRI relying on a deep convolutional neural network (CNN) framework that leverages the insight that R-fMRI measurements are in k-space (frequency domain) and explicitly models the Fourier transformation from the frequency domain to the spatial domain. The architecture of our CNN framework comprises a multi-stage scheme that jointly learns two multilayer CNN components for (i)~filling in missing k-space data using acquired data in frequency-temporal neighborhoods and (ii)~image quality enhancement in the spatiotemporal domain. We propose four methods within our framework, including a Bayesian CNN that produces uncertainty maps indicating the per-voxel (and per-timepoint) confidence in the blood oxygenation level dependent (BOLD) time-series reconstruction. Results on brain R-fMRI show that our CNN framework improves over the state of the art, quantitatively and qualitatively, in terms of the connectivity maps for three cerebral functional networks.

Analysis of longitudinal changes in brain diseases is essential for a better characterization of pathological processes and evaluation of the prognosis. This is particularly important in Multiple Sclerosis (MS) which is the first traumatic disease in young adults, with unknown etiology and characterized by complex inflammatory and degenerative processes leading to different clinical courses. In this work, we propose a fully automated tensor-based algorithm for the classification of MS clinical forms based on the structural connectivity graph of the white matter (WM) network. Using non-negative tensor factorization (NTF), we first focused on the detection of pathological patterns of the brain WM network affected by significant longitudinal variations. Second, we performed unsupervised classification of different MS phenotypes based on these longitudinal patterns, and finally, we used the latent factors obtained by the factorization algorithm to identify the most affected brain regions.

Spatio-temporal feature descriptors are of great importance for characterizing the local changes of 3D deformable shapes. In this study, we propose a method for characterizing 3D shapes from point clouds and we show a direct application on a study of organ temporal deformations. As an example, we characterize the behavior of the bladder during forced respiratory motion with a reduced number of 3D surface points: first, a set of equidistant points representing the vertices of quadrilateral mesh for the organ surface are tracked throughout a long dynamic MRI sequence using a large deformation diffeomorphic metric mapping (LDDMM) framework. Second, a novel 3D shape descriptor invariant to translation, scale and rotation is proposed for characterizing the temporal organ deformations by employing an Eulerian Partial Differential Equations (PDEs) methodology. We demonstrate the robustness of our feature on both synthetic 3D shapes and realistic dynamic Magnetic Resonance Imaging (MRI) data sequences portraying the bladder deformation during a forced breathing exercise. Promising results are obtained, showing that the proposed feature may be useful for several computer vision applications such as medical imaging, aerodynamics and robotics.

In this paper, we apply ensemble methods from statistical physics to analyse fMRI brain networks for Alzheimer's patients. By mapping the nodes in a network to virtual particles in a thermal system, the microcanonical ensemble and the canonical ensemble are analogous to two different fMRI network representations. These representations are obtained by selecting a threshold on the BOLD time series correlations between nodes in different ways. The microcanonical ensemble corresponds to a set of networks with a fixed fraction of edges, while the canonical ensemble corresponds to the set networks with edges obtained with a fixed value of the threshold. In the former case, there is zero variance in the number of edges in each network, while in the latter case the set of networks have a variance in the number of edges. Ensemble methods describe the macroscopic properties of a network by considering the underlying microscopic characterisations which are in turn closely related to the degree configuration and network entropy. Our treatment allows us to specify new partition functions for fMRI brain networks, and to explore a phase transition in the degree distribution. The resulting method turns out to be an effective tool to identify the most salient anatomical brain regions in Alzheimer's disease and provides a tool to distinguish groups of patients in different stages of the disease.

Representing the brain activities by networks is very crucial to understand the human brain and design brain-computer interfaces. This study proposes a novel method to estimate static and dynamic brain networks using Kulback- Leibler divergence. The suggested brain networks are based on the probability distributions of voxel intensity values measured by functional Magnetic Resonance Images (fMRI) recorded while the subjects perform a predefined cognitive task, namely complex problem-solving. We investigate the validity of the estimated brain networks by modeling and analyzing the different phases of the complex problem-solving processes of the human brain, namely planning and execution phases. The suggested computational network model is tested by Support Vector Machines. We observe that the network models can successfully discriminate the planning and execution phases of the complex problem-solving process with more than 90% accuracy, when the suggested dynamic networks, extracted from the fMRI data, are classified by Support Vector Machines.

Cancer is one of the leading causes of death in the western world, with medical imaging playing a key role for early diagnosis. Focusing on breast cancer, one of the emerging imaging methodologies is Dynamic Contrast Enhanced-Magnetic Resonance Imaging (DCE-MRI). The flip side of using DCE-MRI is in its long acquisition times, often causing the patient to move, resulting in motion artefacts, namely distortions in the acquired image that can affect DCE-MRI analysis. A possible solution consists in the use of Motion Correction Techniques (MCTs), i.e. procedures intended to re-align the post-contrast image to the corresponding pre-contrast (reference) one. This task is particularly critic in DCE-MRI, due to brightness variations introduced in post-contrast images by the contrast-agent flowing. To face this problem, in this work we introduce a new MCT for breast DCE-MRI leveraging Physiologically Based PharmacoKinetic (PBPK) modelling and Artificial Neural Networks (ANN) to determine the most suitable physiologically-compliant transformation. To this aim, we propose a Neural Registration Network relying on a very task-specific loss function explicitly designed to take into account the contrast agent flowing while enforcing a correct re-alignment. We compared the obtained results against some conventional motion correction techniques, evaluating the performance on a patient-by-patient basis. Results clearly show the effectiveness of the proposed approach, resulting as the best performing even when compares against other techniques designed to take into account for brightness variations.

Early assessment of liver cancer patients with hepatocellular carcinoma (HCC) is of immense importance to provide the proper treatment plan. In this paper, we have developed a two-stage classification computer-aided diagnostic (CAD) system that has the ability to detect and grade the liver observations from multiphase contrast enhanced magnetic resonance imaging (CE-MRI). The proposed approach consists of three main steps. First, a pre-processing is applied to the CE-MRI scans to delineate the tumor lesions that will be used as an ROI across the four different phases of the CE-MRI, (namely, the pre-contrast, late-arterial, portal-venous, and delayed-contrast). Second, a group of three features are modeled to provide a quantitative discrimination between the tumor lesions; namely: i) the tumor appearance that is modeled using a set of texture features, (namely; the first-order histogram, second-order gray-level co-occurrence matrix, and second-order gray-level run-length matrix), to capture any discrimination that may appear in the lesion texture, ii) the spherical harmonics (SH) based shape features that have the ability to describe the shape complexity of the liver tumors, and iii) the functional features that are based on the calculation of the wash-in/wash-out through that evaluate the intensity changes across the post-contrast phases. Finally, the aforementioned individual features were then integrated together to obtain the combined features to be fed to a machine learning classifier towards getting the final diagnostic decision. The proposed CAD system has been tested using hepatic observations that was obtained from 85 participating patients, 34 patients with benign tumors, 34 patients with intermediate tumors and 34 with malignant tumors. Using a random forests based classifier with a leave-one-subject-out (LOSO) cross-validation, the developed CAD system achieved an 87.1% accuracy in distinguishing the malignant, intermediate and benign tumors. The classification performance is then evaluated using k-fold (5/10-fold) cross-validation approach to examine the robustness of the system. The LR-1 lesions were classified from LR-2 benign lesions with 91.2% accuracy, while 85.3% accuracy was achieved differentiating between LR-4 and LR-5 malignant tumors. The obtained results hold a promise of the proposed framework to be reliably used as a noninvasive diagnostic tool for the early detection and grading of liver cancer tumors.

Parkinson's disease (PD) is an irreversible neurodegenerative disease that seriously affects patients' lives. To provide patients with accurate treatment in time and to reduce deterioration of the disease, it is critical to have an early diagnosis of PD and accurate clinical score predictions. Different from previous studies on PD, most of which only focus on feature selection methods, we propose a network combining joint learning from multiple modalities and relations (JLMMR) with sparse nonnegative autoencoder (SNAE) to further enhance the ability of feature expression. We first preprocess and extract features of the modal neuroimaging data with multiple time points. To extract discriminative and informative features from longitudinal data, we apply JLMMR method for feature selection to avoid over-fitting issues. We further exploit SNAE to learn longitudinal discriminative features for joint disease diagnosis and obtain clinical score predictions. Extensive experiments on the publicly available Parkinson's Progression Markers Initiative (PPMI) dataset show the proposed method produces promising classification and prediction performance, which outperforms state-of-the-art methods as well.

Preventive conservation is an important practice in Cultural Heritage. The constant monitoring of the state of conservation of an artwork helps us reduce the risk of damage and number of interventions necessary. In this work, we propose a probabilistic approach for the detection of alterations on the surface of historical violins based on an a-contrario framework. Our method is a one step NFA clustering solution which considers grey-level and spatial density information in one background model. The proposed method is robust to noise and avoids parameter tuning and any assumption about the quantity of the worn out areas. We have used as input UV induced fluorescence (UVIFL) images for considering details not perceivable with visible light. Tests were conducted on image sequences included in the ``Violins UVIFL imagery'' dataset. Results illustrate the ability of the algorithm to distinguish the worn area from the surrounding regions. Comparisons with the state of the art clustering methods shows improved overall precision and recall.

This work addresses the problem of automatically segmenting the MR images corresponding to the lumbar spine. The purpose is to detect and delimit the different structural elements like vertebrae, intervertebral discs, nerves, blood vessels, etc. This task is known as semantic segmentation. The approach proposed in this work is based on convolutional neural networks whose output is a mask where each pixel from the input image is classified into one of the possible classes. Classes were defined by radiologists and correspond to structural elements and tissues. The proposed network architectures are variants of the U-Net. Several complementary blocks were used to define the variants: spatial attention models, deep supervision and multi-kernels at input, this last block type is based on the idea of inception. Those architectures which got the best results are described in this paper, and their results are discussed. Two of the proposed architectures outperform the standard U-Net used as baseline.

Time series clustering is a challenging task due to the specificities of this type of data. Temporal correlation and invariance to transformations such as shifting, warping or noise prevent the use of standard data mining methods. Time series clustering has been mostly studied under the angle of finding efficient algorithms and distance metrics adapted to the specific nature of time series data. Much less attention has been devoted to the general problem of model selection. Clustering stability has emerged as a universal and model-agnostic principle for clustering model selection. This principle can be stated as follows: an algorithm should find a structure in the data that is resilient to perturbation by sampling or noise. We propose to apply stability analysis to time series by leveraging prior knowledge on the nature and invariances of the data. These invariances determine the perturbation process used to assess stability. Based on a recently introduced criterion combining between-cluster and within-cluster stability, we propose an invariance-guided method for model selection, applicable to a wide range of clustering algorithms. Experiments conducted on artificial and benchmark data sets demonstrate the ability of our criterion to discover structure and select the correct number of clusters, whenever data invariances are known beforehand.

Principal Component Analysis (PCA) is a widely used technique for dimensionality reduction in various problem domains including data compression, image processing, visualization, exploratory data analysis, pattern recognition, time series prediction and machine learning. Often, data is presented in a correlated paired manner such there exists observable and correlated unobservable measurements. Unfortunately, traditional PCA techniques generally fail to optimally capture the leverageable correlations between such paired data as it does not yield a maximally correlated basis between the observable and unobservable counterparts. This instead is the objective of Canonical Correlation Analysis (and the more general Partial Least Squares methods); however, such techniques are still symmetric in maximizing correlation (covariance for PLSR) over all choices of basis for both datasets without differentiating between observable and unobservable variables (except for the regression phase of PLSR). Further, these methods deviate from PCA's formulation objective to minimize approximation error, seeking instead to maximize correlation or covariance. While these are sensible optimization objectives, they are not equivalent to error minimization. We therefore introduce a new method of leveraging PCA between paired datasets in an asymmetric manner which is optimal with respect to approximation error during training. We generate an asymmetrically paired basis for which we relax orthogonality constraints on the orthogonality in decomposing unreliable unobservable measurements. In doing so, this allows us to optimally capture the variations of the observable data while conditionally minimizing the expected prediction error for the unobservable component. We show preliminary results that demonstrate improved learning of our proposed method compared to that of traditional techniques.

Automatic Estimation of Self-Reported Pain by Interpretable Representations of Motion Dynamics

We propose an automatic method for pain intensity measurement from video. For each video, pain intensity was measured using the dynamics of facial movement using 66 facial points. Gram matrices formulation was used for facial points trajectory representations on the Riemannian manifold of symmetric positive semi-definite matrices of fixed rank. Curve fitting and temporal alignment were then used to smooth the extracted trajectories. A SVR regression model was then trained to encode the extracted trajectories into ten pain intensity scores consistent with the Visual Analogue Scale for pain intensity measurement. The proposed approach was evaluated using the UNBC McMaster Shoulder Pain Expression database and compared to the state of the art on the same data. Using both 5-folds cross-validation and leave-one-subject-out cross-validation, our results are competitive with respect to state of the art methods.

The detection of intimacy plays a crucial role in the improvement of intimate relationship, which contributes to promote the family and social harmony. Previous studies have shown that different degrees of intimacy have significant differences in brain imaging. Recently, a few of work has emerged to recognise intimacy automatically by using machine learning technique. Moreover, considering the temporal dynamic characteristics of intimacy relationship on neural mechanism, how to model spatio-temporal dynamics for intimacy prediction effectively is still a challenge. In this paper, we propose a novel method to explore deep spatial-temporal representations for intimacy prediction by Attention-enhanced Cascade Convolutional Recurrent Neural Network (ACCRNN). Given the advantages of time-frequency resolution in complex neuronal activities analysis, this paper utilizes functional near-infrared spectroscopy (fNIRS) to analyse and infer to intimate relationship. We collect a fNIRS-based dataset for the analysis of intimate relationship. Forty-two-channel fNIRS signals are recorded from the 44 subjects' prefrontal cortex when they watched a total of 18 photos of lovers, friends and strangers for 30 seconds per photo. The experimental results show that our proposed method outperforms the others in terms of accuracy with the precision of 96.5%. To the best of our knowledge, this is the first time that such a hybrid deep architecture has been employed for fNIRS-based intimacy prediction.

A Plane-Based Approach for Indoor Point Clouds Registration

Iterative Closest Point (ICP) is one of the mostly used algorithms for 3D point clouds registration. This classical approach can be impacted by the large number of points contained in a point cloud. Planar structures, which are less numerous than points, can be used in well-structured man-made environment. In this paper we propose a registration method inspired by the ICP algorithm in a plane-based registration approach for indoor environments. This method is based solely on data acquired with a LiDAR sensor. A new metric based on plane characteristics is introduced to find the best plane correspondences. The optimal transformation is estimated through a two-step minimization approach, successively performing robust plane-to-plane minimization and non-linear robust point-to-plane registration. Experiments on the Autonomous Systems Lab (ASL) dataset show that the proposed method enables to successfully register 100% of the scans from the three indoor sequences. Experiments also show that the proposed method is more robust in large motion scenarios than other state-of-the-art algorithms.

In this paper,we introduce a versatile framework for detecting local trajectoryoutliers using spatial and temporal features of moving objects.Our local outlier detection consists of three phases. In the firstphase, we divide the raw trajectory into trajectory segments byusing a time-based partition strategy and extracting trajectoryfeatures from spatial attributes for each trajectory segment. Inthe second phase, we create template trajectory segments basedon a clustering schema. In the final phase, we compute theabnormal score, which measures the dissimilarity among thequery and template trajectory segments, and thus determine theoutlying trajectory segments according to the overall distributionof abnormal score. To show the effectiveness of our approach, weconduct two case studies on the real-life solar active region andCoronal Mass Ejection (CME) trajectory datasets. Our resultsshow that our local outlier detection method can successfullydetect the reporting errors and anomalous phenomenon in bothof our case studies.

Image stitching describes the process of reconstruction of a high resolution image from combining multiple images. Using a scanning electron microscope as the image source, individual images will show patterns in a nm dimension whereas the combined image may cover an area of several mm2. The recovery of the physical layout of modern semiconductor products manufactured in advanced technologies nodes down to 22 nm requires a perfect stitching process with no deviation with respect to the original design data, as any stitching error will result in failures during the reconstruction of the electrical design. In addition, the recovery of the complete design requires the acquisition of all individual layers of a semiconductor device which represent a 3D structure with interconnections defining error limits on the stitching error for each individual scanned image mosaic. An advanced stitching and alignment process is presented enabling a true geometrical layout recovery in nanoscale dimensions which is also applied and evaluated on other use cases from biological applications.

In this study we investigate a textural processing method of electroencephalography (EEG) signal as an indicator to estimate the driver's vigilance in a hypothetical Brain-Computer Interface (BCI) system. The novelty of the solution proposed relies on employing the one-dimensional Local Binary Pattern (1D-LBP) algorithm for feature extraction from pre-processed EEG data. From the resulting feature vector, the classification is done according to three vigilance classes: awake, tired and drowsy. The claim is that the class transitions can be detected by describing the variations of the micro-patterns' occurrences along the EEG signal. The 1D-LBP is able to describe them by detecting mutual variations of the signal temporarily "close" as a short bit-code. Our analysis allows to conclude that the 1D-LBP adoption has led to significant performance improvement. Moreover, capturing the class transitions from the EEG signal is effective, although the overall performance is not yet good enough to develop a BCI for assessing the driver's vigilance in real environments.

In this paper, we propose a joint network for 3D brain images registration with super-resolution to reduce deformable image registration errors caused by low resolution. Basically, the task of deformable image registration is to find the displacement field between the reference image and the moving image. Many research works have been done for deformable image registration, under the assumption that the image resolution is high enough. However, due to the limited level of current acquisition instruments, the resolution of images is not high enough usually. As low resolution images might cause large registration errors, this paper presents a new approach that performs joint super-resolution and deformable image registration. Experiments with 3D brain images show that the joint network does help to reduce the registration errors significantly.

In this paper, we compare these hierarchical representation strategies for image sequences according to their structural properties. We introduce a projection method to make these representations comparable. Furthermore, we extend one of these recent strategies in order to obtain more efficient hierarchical representations for image sequences. Experiments were conducted on both synthetic and real datasets, the latter being made of satellite image time series. We show that building one hierarchy by using spatial and temporal information together is more efficient comparing to other existing strategies.

We propose a rank-based metric learning method by leveraging a concept of the Riemannian Potato for better separating non-linear data. By exploring the geometric properties of Riemannian manifolds, the proposed loss function optimizes the measure of dispersion using the distribution of Riemannian distances between a reference sample and neighbors and builds a ranked list according to the similarities. We show the proposed function can learn a hypersphere for each class, preserving the similarity structure inside it on Riemannian manifold. As a result, compared with Euclidean distance-based metric, our method can further jointly reduce the intra-class distances and enlarge the inter-class distances for learned features, consistently outperforming state-of-the-art methods on three widely used non-linear datasets.

Connected Components Labeling represents a fundamental step for many Computer Vision and Image Processing pipelines. Since the first appearance of the task in the sixties, many algorithmic solutions to optimize the computational load needed to label an image have been proposed. Among them, block-based scan approaches and decision trees revealed to be some of the most valuable strategies. However, due to the cost of the manual construction of optimal decision trees and the computational limitations of automatic strategies employed in the past, the application of blocks and decision trees has been restricted to small masks, and thus to 2D algorithms. With this paper we present a novel heuristic algorithm based on decision tree learning methodology, called Entropy Partitioning Decision Tree (EPDT). It allows to compute near-optimal decision trees for large scan masks. Experimental results demonstrate that algorithms based on the generated decision trees outperform state-of-the-art competitors.

Structural reconstruction of plant roots from MRI is challenging, because of low resolution and low signal-to-noise ratio of the 3D measurements which may lead to disconnectivities and wrongly connected roots. We propose a two-stage approach for this task. The first stage is based on semantic root vs. soil segmentation and finds lowest-cost paths from any root voxel to the shoot. The second stage takes the largest fully connected component generated in the first stage and uses 3D skeletonization to extract a graph structure. We evaluate our method on 22 MRI scans and compare to human expert reconstructions.

This paper proposes a method based on visual motion primitives to address the problem of action understanding. The approach builds in an unsupervised way a dictionary of kinematic primitives from a set of sub-movements obtained by segmenting the velocity profile of an action on the basis of local minima derived directly from the optical flow. The dictionary is then used to describe each sub-movement as a linear combination of atoms using sparse coding. The descriptive capability of the proposed motion representation is experimentally validated on the MoCA dataset, a collection of synchronized multi-view videos and motion capture data of cooking activities. The results show that the approach, despite its simplicity, has a good performance in action classification, especially when the motion primitives are combined over time. Also, the method is proved to be tolerant to view point changes, and can thus support cross-view action recognition. Overall, the method may be seen as a backbone of a general approach to action understanding, with potential applications in robotics.

In the field of multimodal segmentation, the correlation between different modalities can be considered for improving the segmentation results. In this paper, we propose a multi-modality segmentation network with a correlation constraint. Our network includes N model-independent encoding paths with N image sources, a correlation constrain block, a feature fusion block, and a decoding path. The model-independent encoding path can capture modality-specific features from the N modalities. Since there exists a strong correlation between different modalities, we first propose a linear correlation block to learn the correlation between modalities, then a loss function is used to guide the network to learn the correlated features based on the correlation representation block. This block forces the network to learn the latent correlated features which are more relevant for segmentation. Considering that not all the features extracted from the encoders are useful for segmentation, we propose to use dual attention based fusion block to recalibrate the features along the modality and spatial paths, which can suppress less informative features and emphasize the useful ones. The fused feature representation is finally projected by the decoder to obtain the segmentation result. Our experiment results tested on BraTS-2018 dataset for brain tumor segmentation demonstrate the effectiveness of our proposed method.

This architecture is supplied with a hybrid loss function that guides the FOANet to study the transformation relationship between the input image and the corresponding label in a threelevel hierarchy (pixel-, patch- and map-level), which is helpful to improve segmentation and recovery of the boundaries. We demonstrate the efficiency of our approach on two public datasets in terms of regional and boundary segmentations.

In this paper, we tackle the task of automatically analyzing 3D volumetric scans obtained from computed tomography (CT) devices. In particular, we address a particular task for which data is very limited: the segmentation of ancient Egyptian mummies CT scans. We aim at digitally unwrapping the mummy and identify different segments such as body, bandages and jewelry. The problem is complex because of the lack of annotated data for the different semantic regions to segment, thus discouraging the use of strongly supervised approaches. We, therefore, propose a weakly supervised and efficient interactive segmentation method to solve this challenging problem. After segmenting the wrapped mummy from its exterior region using histogram analysis and template matching, we first design a voxel distance measure to find an approximate solution for the body and bandage segments. Here, we use geodesic distances since voxel features as well as spatial relationship among voxels is incorporated in this measure. Next, we refine the solution using a GrabCut based segmentation together with a tracking method on the slices of the scan that assigns labels to different regions in the volume, using limited supervision in the form of scribbles drawn by the user. The efficiency of the proposed method is demonstrated using visualizations and validated through quantitative measures and qualitative unwrapping of the mummy.

Indeed, time series are one of the most classic data type, and are present in various fields such as medical or finance. This kind of data can be pre-processed by of dimension reduction methods, such as the recent UMAP algorithm. In this paper, a benchmark of time series clustering is created, comparing the results with and without UMAP as a pre-processing step. UMAP is used to enhance clustering results. For completeness, three different clustering algorithms and two different geometric representation for the time series (Classic Euclidean geometry, and Riemannian geometry on the Stiefel Manifold) are applied. The results are compared with and without UMAP as a pre-processing step on the databases available at UCR Time Series Classification Archive www.cs.ucr.edu/~eamonn/time_series_data/.

In this paper, we propose a novel trajectory learning method that exploits motion trajectories on topological map using recurrent neural network for temporally consistent geolocalization of object. Inspired by human's ability to both be aware of distance and direction of self-motion in navigation, our trajectory learning method learns a pattern representation of trajectories encoded as a sequence of distances and turning angles to assist self-localization. We pose the learning process as a conditional sequence prediction problem in which each output locates the object on a traversable edge in a map. Considering the prediction sequence ought to be topologically connected in the graph-structured map, we adopt two different hypotheses generation and elimination strategies to eliminate disconnected sequence prediction. We demonstrate our approach on the KITTI stereo visual odometry dataset which is a city-scale environment. The key benefits of our approach to geolocalization are that 1) we take advantage of powerful sequence modeling ability of recurrent neural network and its robustness to noisy input, 2) only require a map in the form of a graph and 3) simply use an affordable sensor that generates motion trajectory. The experiments show that the motion trajectories can be learned by training an recurrent neural network, and temporally consistent geolocation can be predicted with both of the proposed strategies.

This paper proposes a sketch-based approach to the community detection problem which clusters the full graph through the use of an informative and concise sketch. The reduced sketch is built through an effective sampling approach which selects few nodes that best represent the complete graph and operates on a pairwise node similarity measure based on the average commute time. After sampling, the proposed algorithm clusters the nodes in the sketch, and then infers the cluster membership of the remaining nodes in the full graph based on their aggregate similarity to nodes in the partitioned sketch. By sampling nodes with strong representation power, our approach can improve the success rates over full graph clustering. In challenging cases with large node degree variation, our approach not only maintains competitive accuracy with full graph clustering despite using a small sketch, but also outperforms existing sampling methods. The use of a small sketch allows considerable storage savings, and computational and timing improvements for further analysis such as clustering and visualization. We provide numerical results on synthetic data based on the homogeneous, heterogeneous and degree corrected versions of the stochastic block model, as well as experimental results on real-world data.

Topological Data Analysis (TDA) is a rising field in machine learning. TDA considers the shape of data set. Persistence diagrams, one of main tools in TDA, store topological information about the data. Persistence curves, a recently developed framework, provides a canonical and flexible way to encode the information presented in persistence diagrams into vectors. Based on persistence curves, we (1) provide new sets of features for time series, (2) prove that these features are robust to noise, (3) propose a hybrid metric that takes both geometric and topological information of the time series into account. Finally, we apply these metrics to the UCR Time Series Classification Archive. These empirical results show that our metrics perform better than the relevant benchmark in most cases.

Thermodynamic characterisations or analogies have proved to provide powerful tools for the statistical analysis of network populations or time series, together with the identification of structural anomalies that occur within them. For instance, classical Boltzmann statistics together with the corresponding partition function have been used to apply the tools of statistical physics to the analysis of variations in network structure. However, the physical analogy adopted in this analysis, together with the interpretation of the resulting system of particles is sometimes vague and remains an open question. This, in turn, has implications concerning the definition of quantities such as temperature and energy. In this paper, we take a novel view of the thermal characterisation where we regard the edges in a network as the particles of the thermal system. By considering networks with a fixed number of nodes we obtain a conservation law which applies to the particle occupation configuration. Using this interpretation, we provide a physical meaning for the temperature which is related to the number of network nodes and edges. This provides a fundamental description of a network as a thermal system. If we further interpret the elements of the adjacency matrix as the binary microstates associated with edges, this allows us to further extend the analysis to systems with edge-weights. We thus introduce the concept of the canonical ensemble into the thermal network description and the corresponding partition function and then use this to compute the thermodynamic quantities. Finally, we provide numerical experiments on synthetic and real-world data-sets to evaluate the thermal characterisations for both unweighted and weighted networks.

Despite many recent advances in machine learning and time-series classification, accurate prediction of seizures remains elusive. In this work, we develop a convolutional network module that uses Electroencephalogram (EEG) scalograms to distinguish between the pre-seizure and normal brain activities. Since the EEG scalogram takes rectangular image format with many more temporal bins than spectral bins, the presented module uses "semi-dilated convolutions" to also create a proportional non-square receptive field. The proposed semi-dilated convolutions support exponential expansion of the receptive field over the long dimension (image width, i.e. time) while maintaining high resolution over the short dimension (image height, i.e., frequency). The proposed architecture comprises a set of co-operative semi-dilated convolutional blocks, each block has a stack of parallel semi-dilated convolutional modules with different dilation rates. Results show that our proposed seizure prediction solution outperforms the state-of-the-art methods, achieving a seizure prediction sensitivity of 88.45% and 89.52% for the American Epilepsy Society and Melbourne University EEG datasets, respectively.

The appearance of tumor cell clusters in pleural effusion is usually a vital sign of cancer metastasis. Segmentation, as an indispensable basis, is of crucial importance for diagnosing, chemical treatment, and prognosis in patients. However, accurate segmentation of unstained cell clusters containing more detailed features than the fluorescent staining images remains to be a challenging problem due to the complex background and the unclear boundary. Therefore, in this paper, we propose a fused 3-stage image segmentation algorithm, namely Coarse segmentation-Mapping-Fine segmentation (CMF) to achieve unstained cell clusters from whole slide images. Firstly, we establish a tumor cell cluster dataset consisting of 107 sets of images, with each set containing one unstained image, one stained image, and one ground-truth image. Then, according to the features of the unstained and stained cell clusters, we propose a three-stage segmentation method: 1) Coarse segmentation on stained images to extract suspicious cell regions-Region of Interest (ROI); 2) Mapping this ROI to the corresponding unstained image to get the ROI of the unstained image (UI-ROI); 3) Fine Segmentation using improved automatic fuzzy clustering framework (AFCF) on the UI-ROI to get precise cell cluster boundaries. Experimental results on 107 sets of images demonstrate that the proposed algorithm can achieve better performance on unstained cell clusters with an F1 score of 90.40%.

In machine learning, high-dimensional point clouds are often assumed to be sampled from a topological space of which the intrinsic dimension is significantly lower than the representation dimension. Proximity graphs, such as the Rips graph or kNN graph, are often used as an intermediate representation to learn or visualize topological and geometrical properties of this space. The key idea behind this approach is that distances on the graph preserve the geodesic distances on the unknown space well, and as such, can be used to infer local and global geometric patterns of this space. Prior results provide us with conditions under which these distances are well-preserved for geodesically convex, smooth, compact manifolds. Yet, proximity graphs are ideal representations for a much broader class of spaces, such as metric graphs, i.e., graphs embedded in the Euclidean space. It turns out—as proven in this paper—that these existing conditions cannot be straightforwardly adapted to these spaces. In this work, we provide novel, flexible, and insightful characteristics and results for topological pattern recognition of metric graphs to bridge this gap.

Due to the advancement of non-invasive medical imaging modalities like Magnetic Resonance Angiography (MRA), an increasing number of Intracranial Aneurysm (IA) cases are being reported in recent years. The IAs are typically treated by so-called endovascular coiling, where blood flow in the IA is prevented by embolization with a platinum coil. Accurate quantification of the IA Remnant (IAR), i.e. the volume with blood flow present post treatment is the utmost important factor in choosing the right treatment planning. This is typically done by manually segmenting the aneurysm remnant from the MRA volume. Since manual segmentation of volumetric images is a labour-intensive and error-prone process, development of an automatic volumetric segmentation method is required. Segmentation of small structures such as IA, that may largely vary in size, shape, and location is considered extremely difficult. Similar intensity distribution of IAs and surrounding blood vessels makes it more challenging and susceptible to false positive. In this paper we propose a novel 3D CNN architecture called Dual-Attention Atrous Net (DAtt-ANet), which can efficiently segment IAR volumes from MRA images by reconciling features at different scales using the proposed Parallel Atrous Unit (PAU) along with the use of self-attention mechanism for extracting fine-grained features and intra-class correlation. The proposed DAtt-ANet model is trained and evaluated on a clinical MRA image dataset (prospective research project, approved by the local ethical committee) of IAR consisting of 46 subjects, annotated by an expert radiologist from our group. We compared the proposed DAtt-ANet with five state-of-the-art CNN models based on their segmentation performance. The proposed DAtt-ANet outperformed all other methods and was able to achieve a five-fold cross-validation DICE score of $0.73\pm0.06$.

Electroencephalography (EEG) is the most used physiological measure to evaluate the cognitive state of a user efficiently. As EEG inherently suffers from a poor spatial resolution, features extracted from each EEG channel may not efficiently used for cognitive state assessment. In this paper, the EEG-based cognitive state assessment has been performed during the mental arithmetic experiment, which includes two cognitive states (task and rest) of a user. To obtain the temporal as well as spatial resolution of the EEG signal, we combined the Filter Bank Common Spatial Pattern (FBCSP) method and Long Short-Term Memory (LSTM)-based deep ensemble model for classifying the cognitive state of a user. Subject-wise data distribution has been performed due to the execution of a large volume of data in a low computing environment. In the FBCSP method, the input EEG is decomposed into multiple equal-sized frequency bands, and spatial features of each frequency bands are extracted using the Common Spatial Pattern (CSP) algorithm. Next, a feature selection algorithm has been applied to identify the most informative features for classification. The proposed deep ensemble model consists of multiple similar structured LSTM networks that work in parallel. The output of the ensemble model (i.e., the cognitive state of a user) is computed using the average weighted combination of individual model prediction. This proposed model achieves 87\% classification accuracy, and it can also effectively estimate the cognitive state of a user in a low computing environment.

In this paper, we have addressed the problem of automated detection of safe zone(s) for helicopter landing in hazardous environments from images captured by an Unmanned Aerial Vehicle (UAV). The unconstrained motion of the image capturing drone (the UAV in our case) makes the problem further difficult. The solution pipeline consists of natural landmark detection and tracking, stereo-pair generation using constrained graph clustering, digital terrain map construction and safe landing zone detection. The main methodological contribution lies in mathematically formulating epipolar constraint and then using it in a Minimum Spanning Tree (MST) based graph clustering approach. We have also made publicly available AHL (Autonomous Helicopter Landing) dataset, a new aerial video dataset captured by a drone, with annotated ground-truths. Experimental comparisons with other competing clustering methods i) in terms of Dunn Index and Davies Bouldin Index as well as ii) for frame-level safe zone detection in terms of F-measure and confusion matrix clearly demonstrate the effectiveness of the proposed formulation.

Face recognition is a widely accepted biometric verification tool, as the face contains a lot of information about the identity of a person. In this study, a 2-step neural-based pipeline is presented for matching 3D facial shape to multiple DNA-related properties (sex, age, BMI and genomic background). The first step consists of a triplet loss-based metric learner that compresses facial shape into a lower dimensional embedding while preserving information about the property of interest. Most studies in the field of metric learning have only focused on Euclidean data. In this work, geometric deep learning is employed to learn directly from 3D facial meshes. To this end, spiral convolutions are used along with a novel mesh-sampling scheme that retains uniformly sampled 3D points at different levels of resolution. The second step is a multi-biometric fusion by a fully connected neural network. The network takes an ensemble of embeddings and property labels as input and returns genuine and imposter scores. Since embeddings are accepted as an input, there is no need to train classifiers for the different properties and available data can be used more efficiently. Results obtained by a 10-fold cross-validation for biometric verification show that combining multiple properties leads to stronger biometric systems. Furthermore, the proposed neural-based pipeline outperforms a linear baseline, which consists of principal component analysis, followed by classification with linear support vector machines and a Naïve Bayes-based score-fuser.

Trajectory prediction is an important task, especially in autonomous driving. The ability to forecast the position of other moving agents can yield to an effective planning, ensuring safety for the autonomous vehicle as well for the observed entities. In this work we propose a data driven approach based on Markov Chains to generate synthetic trajectories, which are useful for training a multiple future trajectory predictor. The advantages are twofold: on the one hand synthetic samples can be used to augment existing datasets and train more effective predictors; on the other hand, it allows to generate samples with multiple ground truths, corresponding to diverse equally likely outcomes of the observed trajectory. We define a trajectory prediction model and a loss that explicitly address the multimodality of the problem and we show that combining synthetic and real data leads to prediction improvements, obtaining state of the art results.

In a wide range of applied problems involving fluid flows, Computational Fluid Dynamics (CFD) provides detailed quantitative information on the flow field, at various levels of fidelity and computational cost. However, CFD alone cannot predict high-level functional properties of the system that are not easily obtained from the equations of fluid motion. In this work, we present a data-driven framework to extract additional information, such as medical diagnostic output, from CFD solutions. The task is made difficult by the huge data dimensionality of CFD, together with the limited amount of training data implied by its high computational cost. By pursuing a traditional ML pipeline of pre-processing, feature extraction, and model training, we demonstrate that informative features can be extracted from CFD data. Two experiments, pertaining to different application domains, support the claim that the convective properties implicit into a CFD solution can be leveraged to retrieve functional information for which an analytical definition is missing. Despite the preliminary nature of our study and the relative simplicity of both the geometrical and CFD models, for the first time we demonstrate that the combination of ML and CFD can diagnose a complex system in terms of high-level functional information.

Cardiac left ventricular (LV) segmentation is of paramount essential step for both diagnosis and treatment of cardiac pathologies such as ischemia, myocardial infarction, arrhythmia and myocarditis. However, this segmentation is challenging due to high variability across patients and the potential lack of contrast between structures. In this work, we propose and evaluate a (2.5D) SegU-Net model based on the fusion of two deep learning techniques (U-Net and Seg-Net) for automated LGEMRI (Late gadolinium enhanced magnetic resonance imaging) myocardial disease (infarct core and no reflow region) quantification in a new multifield expert annotated dataset. Given that the scar tissue represents a small part of the whole MRI slices, we focused on myocardium area. Segmentation results show that this preprocessing step facilitate the learning procedure. In order to solve the class imbalance problem, we propose to apply the Jaccard loss and the Focal Loss as optimization loss function and to integrate a class weights strategy into the objective function. Late combination has been used to merge the output of the best trained models on a different set of hyperparameters. The final network segmentation performances will be useful for future comparison of new method to the current related work for this task. A total number of 2237 of slices (320 cases) were used for training/validation and 210 slices (35 cases) were used for testing. Experiments over our proposed dataset, using several evaluation metrics such Jaccard distance (IOU), Accuracy and Dice similarity coefficient (DSC), demonstrate efficiency performance in quantifying different zones of myocardium infarction across various patients. As compared to the second intra-observer study, our testing results showed that the SegUNet prediction model leads to these average dice coefficients over all segmented tissue classes, respectively : 'Background': 0.99999, 'Myocardium': 0.99434, 'Infarctus': 0.95587, 'Noreflow': 0.78187.

Detecting and segmenting individual cells from microscopy images is critical to various life science applications. Traditional cell segmentation tools are often ill-suited for applications in brightfield microscopy due to poor contrast and intensity heterogeneity, and only a small subset are applicable to segment cells in a cluster. In this regard, we introduce a novel supervised technique for cell segmentation in a multi-task learning paradigm. A combination of a multi-task loss, based on the region and cell boundary detection, is employed for an improved prediction efficiency of the network. The learning problem is posed in a novel min-max framework which enables adaptive estimation of the hyper-parameters in an automatic fashion. The region and cell boundary predictions are combined via morphological operations and active contour model to segment individual cells. The proposed methodology is particularly suited to segment touching cells from brightfield microscopy images without manual interventions. Quantitatively, we observe an overall Dice score of 0.93 on the validation set, which is an improvement of over 15.9% on a recent unsupervised method, and outperforms the popular supervised U-net algorithm by at least 5.8% on average.

The accurate knowledge of vascular network geometry is crucial for many clinical applications such as cardiovascular disease diagnosis and surgery planning. Vessel enhancement algorithms are often a key step to improve the robustness of vessel segmentation. A wide variety of enhancement filters exists in the literature, but they are often difficult to compare as the applications and datasets differ from a paper to another and the code is rarely available. In this article, we compare seven vessel enhancement filters covering the last twenty years literature in a unique common framework. We focus our study on the liver vascular network which is under-represented in the literature. The evaluation is made from three points of view: in the whole liver, in the vessel neighborhood and near the bifurcations. The study is performed on two publicly available datasets: the Ircad dataset (CT images) and the VascuSynth dataset adapted for MRI simulation. We discuss the strengths and weaknesses of each method in the hepatic context. In addition, the benchmark framework including a C++ implementation of each compared method is provided. An online demonstration ensures the reproducibility of the results without requiring any additional software.

Understanding human behaviors in crowded scenarios requires analyzing not only the position of the subjects in space, but also the scene context. Existing approaches mostly rely on the motion history of each pedestrian and model the interactions among people by considering the entire surrounding neighborhood. In our approach, we address the problem of motion prediction by applying coherent group clustering and a global attention mechanism on the LSTM-based Generative Adversarial Networks (GANs). The proposed model consists of an attentive group-aware GAN that observes the agents' past motion and predicts future paths, using (i) a group pooling module to model neighborhood interaction, and (ii) an attention module to specifically focus on hidden states. The experimental results demonstrate that our proposal outperforms state-of-the-art models on common benchmark datasets, and is able to generate socially-acceptable trajectories.
